Would it be best, instead of “food and beverages” for all the above, to say “removal of all sources of negativity from anything inhaled, ingested, or absorbed by the body?”

In effect, this is already covered by requesting healing for "all substances present at toxic levels," so this will cover any substance present from any route of administration. But, again, it is useful to be somewhat explicit especially in the case of food and beverages because this is such a huge area of concern and if you do not state that, at least, people may wonder why it is not there. So we liked its inclusion for that reason, because it is a major source of negativity, because the large array of negative substances make these vectors quite important as a source of negativity but all the things on the list you describe are germane. So here you have the same danger, if you want a list you view as comprehensive you will inevitably miss something and the divine realm will then have to stick solely to the explicit list, in some cases, and then the coverage will not be as broad as having a more general request to have all toxic substances removed or their effects present in the body healed, and this would be comprehensive in coverage regardless of the vector of delivery. But, here again, an example or two serves the practitioner and satisfies the understanding of why the language is there and this will not be too restrictive and serves a useful balance to have variety and have some of the major sources of difficulty clearly present.
