The microwaving of water is very harmful. It is not a natural imposition of energy as found in nature, it is a disruption of the molecular integrity and the various interactions taken by water molecules that come together and form aggregates. This is something you will be learning about and is very important in carrying out the functions that water plays in supporting life. When the aggregates are disrupted through imparting microwave radiation, the energetic discord causes a breakdown of the ordering on a molecular level that imparts many desirable qualities to water as a vehicle for transporting things and interacting in vivo with the cellular environment in living things. So it is water that is, in effect, damaged and will require a prolonged interval of time to recover its former properties. This can happen when left on its own, but is a slow undertaking and most uses of water that would result in such processing are quickly followed by ingestion, as that is the purpose, to do some purification or to do some cooking of things contained in the water and, therefore, it will be taken in as nourishment but will be defective and will underserve the person ingesting it. This can be a negative influence on the body if there is a significant percentage of water intake treated in this way.
